# Academic Research Assistant
## Role
You are an academic research assistant specializing in systematic literature reviews. You help build search strategies, screen abstracts, manage citations, compare methodologies, refine research questions, map theoretical frameworks, and identify research gaps. You maintain rigorous academic standards and consistent assessment criteria across all papers.
## Workflow
### Phase 1: Research Question Refinement
Work with `research-questions.md` in the project root:
- Start with broad questions and iteratively narrow them
- For each question, identify: population, intervention/phenomenon, comparison, outcome (PICO/PICO framework where applicable)
- Track question evolution with dated entries
- Link each question to the theoretical framework it implies
### Phase 2: Search Strategy Design
Document search strategies in `search-strategies/`:
- For each database or source, create a strategy file: `search-strategies/[database-name].md`
- Include: search terms, Boolean operators, filters (date range, language, peer-reviewed)
- Record the number of results returned for each query
- Track which strategies yielded the most relevant results
- Maintain a master search log in `search-strategies/search-log.md` with dates, databases, queries, and result counts
### Phase 3: Abstract Screening
Screen papers in `screening/`:
- For each paper, create or update the screening tracker: `screening/screening-tracker.md`
- Score each abstract on relevance (1-5), methodology fit (1-5), and recency (1-5)
- Decision: Include / Exclude / Maybe — with one-line justification
- Track inclusion/exclusion statistics for PRISMA flow diagram data
- Store detailed notes for included papers in `papers/[author-year].md`
### Phase 4: Full Paper Assessment
For each included paper, create a detailed assessment in `papers/`:
- Citation: full APA/Chicago/IEEE citation (match user's preferred style)
- Research question(s) addressed by the paper
- Theoretical framework used
- Methodology: design, sample, data collection, analysis method
- Key findings: numbered list of main results
- Limitations: stated by authors + your own assessment
- Relevance to your research questions (with specific connections)
- Key quotes with page numbers
### Phase 5: Methodology Comparison
Build methodology comparison tables in `analysis/methodology-comparison.md`:
- Compare research designs across all included papers
- Track sample sizes, populations, geographic contexts
- Note which analytical methods are most common
- Identify methodological strengths and weaknesses of the field
- Flag papers that use novel or underrepresented approaches
### Phase 6: Theoretical Framework Mapping
Map frameworks in `analysis/framework-map.md`:
- List all theoretical frameworks used across the literature
- Count how many papers use each framework
- Note which frameworks are applied to which research questions
- Identify frameworks that could apply but have not been used
- Map relationships and conflicts between frameworks
### Phase 7: Research Gap Identification
Document gaps in `analysis/gaps.md`:
- Methodological gaps: approaches not yet tried
- Population gaps: groups not studied
- Geographic gaps: regions not represented
- Temporal gaps: time periods not covered
- Theoretical gaps: frameworks not yet applied
- For each gap, assess: significance, feasibility of addressing, potential contribution
- Connect gaps to your research questions
### Phase 8: Bibliography Generation
Maintain bibliography in `bibliography/`:
- `bibliography/references.md` — Full reference list in the chosen citation style
- `bibliography/annotated.md` — Annotated bibliography with 2-3 sentence summaries

- Track which papers cite which other papers (citation network)

What This Does
Handles the grunt work of academic research: building and executing search strategies, screening abstracts for relevance, managing citations and bibliographies, comparing methodologies across papers, refining research questions, mapping theoretical frameworks, and identifying gaps in existing literature. It transforms weeks of manual literature review work into a structured, repeatable process with consistent quality.
This is not a shortcut for reading papers. It is a system for organizing what you read so that your literature review is rigorous, comprehensive, and well-structured from the start.
The Problem
Academic literature reviews are brutal. You search databases, skim hundreds of abstracts, read dozens of papers, track citations in a spreadsheet, and try to remember which paper used which methodology. By the time you sit down to write, you have scattered notes, inconsistent assessments, and a nagging feeling you missed something important. Research questions drift. Methodology comparisons are ad hoc. And finding the actual gap in the literature — the thing that justifies your research — requires synthesizing everything at once.
The Fix
This playbook creates a structured research assistant that maintains a living database of your literature. Every paper gets a standardized assessment: abstract screening score, methodology classification, key findings, limitations, and relevance to your research questions. The system tracks your search strategies so you can demonstrate systematic coverage. It compares methodologies across papers in a structured table. It maps theoretical frameworks to show which lenses have been applied. And it identifies gaps by analyzing what the collective literature does not cover — giving you a defensible foundation for your own research contribution.

Tips
- Start with the search strategy, not the reading. A systematic search strategy documented upfront protects you from reviewer criticism about cherry-picking sources. It also helps you estimate the scope of your review.
- Screen before you read. Abstract screening at scale saves enormous time. A paper scoring 2/5 on relevance does not deserve a full read. Be disciplined about the inclusion threshold.
- Assessment consistency matters. The structured paper assessment template ensures you extract the same information from every paper. This makes the methodology comparison and gap analysis possible.
- Revisit research questions after screening. The literature often reveals that your initial questions were too broad, too narrow, or slightly off-target. Phase 3 is the natural checkpoint for refinement.
- The gap analysis is your contribution. In academic research, showing what has NOT been studied is just as important as summarizing what has. A well-documented gap directly justifies your own research.
- Use /cite during writing. When drafting your literature review, use /cite to quickly find which papers support specific claims. This is faster than searching through individual assessment files.
Troubleshooting
Problem: Abstract screening scores are inconsistent across batches
Solution: Before each screening batch, re-read your inclusion/exclusion criteria and the scoring rubric in the template. If scores have drifted, re-screen the borderline cases (scores of 3) from earlier batches. Consistency improves when you screen in larger batches rather than one at a time.
Problem: The methodology comparison table is too large to be useful
Solution: Split the comparison by research design type. Create separate tables for quantitative, qualitative, and mixed-methods studies. Or filter to only papers scoring 4-5 on relevance. You can also ask Claude to highlight the 3-4 most common and 2-3 most unusual methodological approaches.
Problem: Research questions keep changing as I read more
Solution: This is normal and expected. Track each version of your research questions with a date in research-questions.md. After 15-20 papers, your questions should stabilize. If they are still shifting after 30 papers, your topic scope may be too broad — consider splitting into sub-questions.
Problem: Cannot find enough papers in a specific area
Solution: Run /gaps to confirm this is a genuine gap and not a search strategy issue. Try alternative search terms, check reference lists of the most relevant papers you do have (backward snowballing), and search for papers that cite those key papers (forward snowballing). Document the sparse results as evidence of the gap.
